I believe that would indicate that the version of the times new roman font which was embedded into the file previously, is damaged in a way that prevents us from identifying/supplying the missing glyph.
You may be able to try using our "replace fonts" function, and change all of the existing embedded time new roman font types, to the standard Times new roman font (effectively unembedding them), and then saving as PDF/A, allowing us to properly embed the correct "standard version" of the font.
My only point of concern here is that if the existing font is damaged enough to provide this warning, there is a chance some of the glyphs in use are improperly mapped, so you may for example, see every (case sensitive) instance of the letters A and D swapped, or similar "replacement" occurring throughout the text. If you use this method to fix the document, you will want to skim over it and make sure none of your text has become illegible.
