I use a custom preferences profile for creation of all pdfs because fonts must be embedded. Every time I update, that profile is lost. And, some other printer becomes the default.
Is there a way, when updating, to maintain the custom profile and that pdf-exchange standard is the default printer?

as I understand it the profile(s) should be available after updates. Is the issue you report that the profile is missing, or is it that it is not the default?

I had to recreate the profile, so both.

It should keep the profile(s) but I believe it is expected that the Default profile becomes the active one again after an update.
Selecting your old profile should then be remembered.
Your profiles were definitely not in the drop down list?
I even performed two updates, both retained the profiles.

I discussed this with the dev and can confirm it is expected behaviour that the default profile becomes active after the update and also that profiles should be remembered.
To investigate why you did not see the profiles retained we would need an export of the Windows Registry HKEY_CURRENT_USER\Software\Tracker Software\PDF-XChange Standard both before and after the upgrade.
That may be too late now, so perhaps do that in preparation for the next updater in case the issue repeats itself, then we can compare that registry before and after the upgrade.
