Save as without changing the active document
(thus having the next time you save the document save the actual original document to its original file path.
We have slightly discussed this in the past... but is this possible?
Or do you need to use javascript?
Right now I'm just doing save as once and then again over the old file
I guess this could be modified to keep the annotations

You can use the "Save Copy As..." command: It is not by default in the File menu, but you can add it there, or even add a shortcut.
Save Copy As... saves a copy of your file while leaving you still having the original document opened.
