This will allow you to leave the processed (original) files in the source folders, but mark them so that you can quickly find them later. This will be especially convenient in situations where the files for processing are taken from dozens of folders, if this is the result of a local search, and you do not want to delete the original files.

That is the whole purpose of the Save docuemnt's "Macro" functionality. With something like this: You can save the file with the original name, and a suffix, prefix, or various other types of custom data, added automatically, to avoid overwriting the originals or clearly identify the output.

I need the new files to retain their original names (and therefore be accessible via the same direct full and relative links), but the old files to remain in their original folders as backups. And they could be deleted by a quick search by the suffix text. The solution you propose does not allow this to be done.

I see, I thought you wanted the output to have a different name... the Input files may not be possible, since those actions only happen after processing is complete, which would require the newly created files to have already been saved with the desired names...
I cannot see a way of offering this without the requirement that you move the files between two locations after processing.
You could perhaps create two tools... one which performs a task on the input file and saves it to a subfolder with the same name as the original, and a second where you reselect the original files, to simply rename them as a second step. After which, you would open the created subfolder and move the new files into the parent folder.
Beyond that, I just discussed this with the Dev team and that have rejected it for the moment. We may look back in the future, but for now, there will likely need to be some degree of manual movement involved in this process.
