I have a bunch of text files in different folders that I wanted to batch convert to PDF.
Unfortunately PDF Tools is unable to do this.
The first issue is I can't do "new pdf's from text files" as a batch process. It can only append multiple text files to pdf.
The reason I can't use the "convert to pdf" is it doesn't have an encoder option. If I don't use Unicode (UTF-8) some of the text will be scrambled, so I have to use it. So why in the general settings is there no default encoder setting for all text conversions? "Prefer this one you choose and only use something else if it's not possible." ?
Second issue is the batch process won't mirror the subfolder structure. I have many text files in many folders. It will recursively drill into all the subfolders to create the input file list but it won't create those subfolders on output in a new location. It just dumps all the files into one folder. This is no good.
Also after using PDF Tools it was crashing the PDF Editor Plus. On opening the new PDFs I get the crash recovery pane and then the Editor program would no longer "Close To Sytem Tray". It was just exiting entirely on closing the window. It has reverted my options to the default "Minimize To System Tray" even after restarting the computer. I've since changed it back and don't know if it's now permanently broken. What is wrong with this program?

To convert text files to PDF one by one, you can disable Batch Processing Mode in the tool options.
Regarding your question about preserving the folder structure, you have two options:
1. Save PDFs next to the original text files
Enable the Use source folder as destination option in the Save Documents action.
2. Save PDFs in a separate location while keeping the folder structure
If all your text files are located in subfolders of the same root folder, then configure the actions as follows:

- In the Choose Input Files action:
Enable 'Select folder' option or Enable 'Show extended file selection dialog' option and then add files using the Add Folder command.
- In the Save Document action:
Set the Filename field to: %[RelPath]\%[FileName]
