Some PDFs are created with layer information included, which is not always desired.
Is there a way to flatten all layers using this program? (other than reprinting the PDF)

I totally agree - it has been a long time coming for sure. I too hope to see it implemented soon. Unfortunately, I have not timeline to offer at this point.
