Is it possible to replace to remove page numbers in the bottom right/left of all pages in a PDF in a flattened, vs. non-flattened format?

Flattened vs non-flattened does not quite make sense in the context of this question... In PDF, "flattening" is the process of converting comments and other non-base content types into base content... By extension, page numbers placed by something like the "Headers and footers" tool, already is base content, and as such could be classified as "flattened" already...
As such I an unsure what it is you mean to ask, but the answer is likely the same regardless.
- If the page numbers you wish to remove are present in the "headers and footers > manage" menu, you can remove them that way quickly and easily.
- If they are not, you will need to use the "redact" tool to define a redaction area, and then the "selection > duplicate" tool before you apply the redaction, to ensure you remove content from that position on every page. (the alternative would be to manually select every object and delete them collectively, or if the document is image based, manually select and edit each image, then remove that section of the image.

You might want to think about using Resize Pages. If the unwanted content, and only the unwanted content, is in more-or-less the same relative position on all pages you can come up with a custom-sized resize that pares off the unwanted content. You must be sure to untick the box for 'scale content according...' in the Content Scale Options, however.
