Sequence for reproducing the error
1. Launch two PDF-Tools windows.
2. In the first, launch any long-running Tool.
3. In the second, add or edit any Tool.
4. Close the second instance of PDF-Tools.
5. Wait until the Tool in the first window completes, and make sure that the changes made in step 3 are not saved.
If you exclude step 2 from the sequence of actions, the changes are saved correctly.
[bug] If you use more than one instance of the PDF-Tools process, changes to its settings may not be saved SOLVED

At least in PDF-Tools 10.8.1, build 406 the problem is solved.
