[suggestion] Explicitly display the unavailability of some of the PDF-Tools interface elements during long operations
While the task is running, most of the PDF-Tools interface is inaccessible, it is blocked and clicking on interactive elements in these areas does nothing. I propose to explicitly mark the zones inaccessible for interaction by their shading or otherwise. So that the user can immediately understand what he can interact with at the moment, and what he cannot.

Actually, there is shading presented when a tool is running. It might be not enough contrast, so the shade might be not visible on your monitor.
During the tool run only the Tool Report pane and the Progress Bar are available for interaction.
I've attached a screenshot, so you can easily see how it looks on different monitors/devices. Of course, it always could be a possibility of a bug if the shade is really not appeared on your application instance, so let us know when you check the screenshot.

I'm using the black theme, and in it the screen looks like this:

Thank you for the clarification. It is indeed very difficult to see the difference when the UI is in dark mode. I have informed the Dev team of this so that it can be updated in the future. Do note that as a cosmetic change, it will not likely be graced with a high priority.

In 10.8.4, build 409 the contrast ratio has changed from 11.035:1 (#E6E6E6 and #2D2D2D, normal state) to 8.075:1 (#E8E8E8 and #434343, locked) to make it much more obvious that the interface is locked during long operations. (Previously, the contrast ratio was 8.721:1, and the difference compared to the standard mode was less noticeable.)
Although I didn't find any mention of this change in Version History, I confirm its existence and the fact that the issue has been resolved. Thank you for fulfilling my humble request!

You’ve mentioned a few times that you couldn’t find some fixes in the Version History. I just want to make sure you’re checking the PDF-Tools version history here: PDF-Tools Version History.
We take user requests and bug reports seriously and include fixes and new features in the version history, although I don’t exclude that there may sometimes be oversights.
Specifically, the fix you’re referring to can be found here.
