I thought I would be able to use this program on secure pdf's but have not been able to do so. I have secure pdf's for my assignments and the instructors (stupidly I feel) made them all secure. When I download them to my computer they are still secured. All I want is to highlight and add notes for study purposes. Can I use this program and if so how? So far the only solution I thought of is to print out the pdfs and rescan them which seems really dumb and wasteful.

If printing is allowed, print them to a PDF driver. That file can then be highlighted.

In most cases reprinting PDF file to another PDf file make text unserchable - you can read it, but get garbage when try to copy selected text. And in many cases text may be printed as image or curves, so you will be not able even to select it.
Best solution is to obtain "owner" password (password to change permissions of documents) and then remove security or change permissions to allow adding annotations.
