How do I remove/undo highlights that I've made with the highlighting tool?

Simply select the highlight (click inside the highlight area) right mouse click and select delete from the options

Also, you can use Undo/Redo functions from Edit menu.

I now managed to delete it by right clicking as you said. It was tricky to find that menu I must say, just right clicking it without first making sure it's correctly marked gives you a totaly different drop-down menu.

You could also open the comments pane (Ctrl + M) - and using it you should be able to select and work with annotations much easier.
