When I view a pdf in Internet Explorer v9 (and I cannot change browsers at work), many options do not work or are hidden.
First, pressing the save button does nothing.
Second, in the viewer product, there was a way to open the pdf in a separate instance of pdf viewer. It looked like a dropup menu at the bottom of the in-browser viewer frame. That option is not available. Can we get it?
Third, if the Internet Explorer window is revised, the pdf itself does not change.

Testing in IE8 plugin, I find the save button is greyed out only until I modify the PDF in some way. Try Ctrl Shift S if you want to save a copy as.

The "Save" function is greyed out when no changes have been made, as this function is only for saving changes to the current document. To save a PDF being Viewed in browser, that has had no changes made, you must use the "Save As" function. Also, do please note that, unless you have Administrative access that allows for document modifications, to the server hosting the document, you will not be able to save any you changes to the document, directly to the website.
As for the second issue, this can be done by going to Edit --> Preferences --> General and selecting the check-box, at the bottom of the window, to "Allow Multiple Instances". Once checked, any documents that are opened from File Explorer will open in a new instance. Any documents opened from within the Viewer will still open with the same instance.
Finally, could you clarify the third question, as I'm not sure that I understand the issue.

For the third issue, I was referring to re-sizing the window. If you resize the window, the pdf frame does not resize.

Thanks for clarifying that - I have tested this in IE10 and it works fine, so I suspect that this is an issue with IE8. Could you try an upgrade to IE 10 and let me know if the problem persists?
Another test that you could do, if you can't (or don't want) to upgrade to IE10, would be to try another PDF Viewer plugin, such as the plugin for Adobe. Then, if the problem is still present, it's an IE issue. If not however, then it seems more likely that it's our issue and we'll deifnitely need to take a closer look.
Either way, let me know how this goes!
