I've got a stack of markup elements in a pdf but I only want to flatten some of them - is there a way to flatten individual/selected items?

First I would advise you to update to the latest build (2.5.193 from yesterday):

And then I have to disappoint you that flattening is only partially "selective" - you can flatten all comments on a page, or page range, but this is a "per page" operation so if you have 5 comments on a page, you can not select to e.g. flatten only 2 of them.
You can however lock individual comments. Just select the one you want to lock, right click on it, and select properties. In the new window there will be an "Advanced" button at the lower left corner - click that and select "locked".
