Could a search function that would search user added comments and markups be added? Currently there is no way to find sticky notes, callouts or highlights that contain specific text.
And while I'm at it would it be possible to filter the comments pane for one type of item such as sticky notes or callouts, etc.?

Yes, search function will be extented soon to allow searching in comments too.
About filtering comments -- you can group them by type onto Comments list tab.
