I want to make one file with several pages scanned in. How do I do this?

I assume you are using a scanner with no Automatic Document Feeder - its flat bed only ?
If you had the Auto Document feeder - this would be automatically possible ...
If you only have a flat bed scanner - scan your first page as normal and change - then change and scan the next page - now you should see 2 pages in the Viewer and select - Document -> Insert Pages and you will see you can merge the 2 files.
In the next release we will ensure that the option is there to 'Append' pages ...

Maybe I'm missing something, but i don't see any option to append pages using a scanner, only making new document, then having to manually merge two pdf's. Any plans to make a button on the insert images dialog from Scanner, instead of just files?

In V2.x I am afraid that is correct - in Version 3 - you can append,
If you want to try out the 'early Bird - V3 - which is not yet feature complete - but does include many new features and can be used for many new tasks (but some old ones are yet to be included) - see here;

As John said - it's already possible with V3 - see the attached screenshot for details on where in the menu this option is.
Once you open the Insert Images window - you can drag there both existing images and add new ones from your scanner.
