I have download the free version and the portable USB versions and have found them very helpful in being able to make notations on electronic documents much in the same way one would do with paper and a pen or highlighter. When I attempt to print documents that show the comments and markups, the documents only print out blank. Is there a way to print them out showing my hilights?

Yes, please press "Advanced" button on Print dialog, and check the box "Print Notes and Popups".
