Unable to reproduce here, so I expect Tracker Support will need a sample file.

I investigated a bit more and found out that this only happens when I open the files from the "Index Your File" application, where the files are also displayed with lower case. Strange, as the files in the file system do have upper case letters.
I updated 3 years old "Index Your File" and now everything's fine.
